I'm guessing you're in mix mode, right?
Yes, you are ;)
What you need to do is go to every program in your mix, and go the 'KBD'
page 'CNTL' pages and make sure keyboard control and all other controllers
on every program except the one you're working with is off. If you don't,
all programs with this enabled will send MIDI note on and CC signals even
though you only have one channel selected, and it'll create a self
contained MIDI loop. This is the problem, I figured it out finally after
sequencing three tracks. It's one of the reasons why I made the 'Default
Mix' sysex patch (that I sent you?).
